I'd probably say Hisoka, Zabuza, Souther or Crocodile. Can't decide who's my favorite, tho I leaning towards Hisoka and Croc.

Ah, a topic after my own heart, as I've always preferred villains. Crocodile is most definately the greatest villain of all time, but to keep it interesting, let's take a look at lesser villains in other series…
Naraku (Inuyasha) - He's the highlight of the show, for me. A devious, fucking evil bastard who will make you kill your one true love, ruin your entire life, or kill all your family and friends, just to get a little more power. His various forms are all cool looking, albeit a bit feminine in the first one (sans baboon cloak), and I've always found the concept of his being interesting; he's the fusion of countless monsters, so his collective brainpower is astounding, but because they were simple, basic monsters, his desire is the same as their's; surviving, and being stronger than all the other monsters. A genius pursuing his basic instincts. Cool concept. His plans are great to watch unfold, and the way he makes others suffer is awesome, to me.
Sosuke Aizen (Bleach) - For many of the same reasons as Naraku, so his bit'll be shorter. However, his master plan in the SS arc was particularly devious, and the conspiracy he wove was impressive. Also, giving the main villain the power of inescapable deception is a nice touch.
Baby (Dragonball GT) - Not a popular series, apparently, but I could give a shit. In Dragonball terms, he had it all; a cool design, a record of ass-kickery, and power out the ass (hell, he may very well have been the most powerful character in the trilogy, in the golden oozaru form). His personality was pretty damn interesting, too; he was insane, but devious enough to outsmart everyone (and actually act on the fact that charcaters would just stand there to power up). Adding to that, and true to his name, he had childish tendencies, though MUCH more evil than the kiddish fat Buu; he couldn't handle being mocked or insulted, and though he thought the Saiyans were barbaric, he seemed to find more enjoyment in fighting than they did. It was playing, to him. Also, I found it quite interesting that he wasn't beaten by brute force or sheer will, like most DB villains, but he was beaten with psychological tactics, and a buttload of help. The fact that his ultimate attack was an evil version of the series' ultimate attack (Genki Dama) was a damn cool concept, too. Plus, Yusuke Numada's performance as Baby made him even 10x cooler.
Honorable mentions go to Father (FMA manga), Kazundo Goda (GITS: SAC 2nd GiG), "Serge Echigo" and Clair Leonelli (Heat Guy J), Kagato (Tenchi Muyo/Universe), and Papacharino Nanadan (Photon).

Arlong has several major factors going for him:
-Clever design (the anthro shark COULD just be a mouth on legs)
-Interesting premise: a super-human whose brutality comes from his superiority
-Amusing parody of third-world dictator personality type.

My favorite villains are…
No, not actually, but you have to give them credit for being the main villains of an anime for so long and being able to get money to survive despite building thousands of Useless Mechas…
Makoto Shishio. His realistic, yet cruel point of view about life made him the best villain of Kenshin. The only Anime villain so far that have wanted to conquer hell despite being nothing but a mere human being (Dunno if it was an Anime filler, but it was a decent ending for a character like him).
Beast King Crocodine (Dai no Daiboken) and Piccolo: Just because they are the best "Villains turned allies" in my oppinion. :P
And yeah, Naraku, manipulating everything in a world filled with dumbasses that rely on ridiculous power-ups. He literally saves the series, and I actually hope Naraku wins and kills everyone….
And finally, the price of the Gayest, Lamest and Worst Villain ever goes to....
Clear Note, being able to make the strongest of the cast characters to look like defenseless puppets and own Dragons made of electricity with the ubber powers of an eraser, and if that wasn't enough, he was pulling off a Naraku, but since Raiku felt like breaking the rules, the ubber bishofreak was able to destroy the best character of the whole series with Satelite-like powers that make running or blocking completely useless…....

Kuroro Lucifer - Hunter X Hunter, hes the only cool calm and collected villain I have ever really liked
Chimera Ant King - HxH (hes basically Cell done right or at least how I pictured Cell would act when he 1st appeared)
Kurei and Mori - Flame of Recca, read the manga self explanitory

11 Planetary Masters of Sol (GaoGaiGar FINAL) - They may have only been around for 7 episodes, but these guys had a way of pissing you off that made sure you wouldn't forget them. I wish I could get that picture of them all together from Episode 7, but I haven't been able to find any.
Dio Brando - Total agreement with everyone who said him.
Aion (Chrono Crusade) - Not sure how many people liked the series, but this guy sticks out in my mind. He was pretty awesome for a demon.
Crocodile - As this is a OP fansite, I don't need to say more.

I hate Clear as well, especially since Brago was taken out so easily when every single Mamono in the series seems to have feared Brago so much, so it's hard to believe that this random mamono would show up from out of nowhere and absolutely dominate him.
In fact, Kyanchome would have messed him up bad had Vino (so freakin weird, future-type baby?!?!) not cheap-attacked him and Papi when they were at their weakest.
Anyway, favs include alot of names already said.

Nakago (Fushigi Yugi) has to be one of the best villains. Since he was such a manipulative asshole, and after everything he put both Miaka and Yui through, he's one of my favorite "Love to hate" villains.

I tried to think about Bastard!! characters that would fit and then you'd have to go by villains by the classic definitions or characters who oppose the Hero
and from what I've seen and read The Original Riders of Havoc (only from whats been read), and Uriel are right up there
I guess that Lars could be considered a villain because hes the one who finally beats DS but he eventually sides with his group and him so I'm leaving him out

Johan from monster without a doubt. The level of psychological manipulation he could affect on people was astounding. Though I usually don't like the stereotypical cold, stoic villains it worked for him. That and Tenma was a great foil which made the story that much better.
Father Alexander Anderson deserves mention for having the coolest personality amongst villains (if he even counts as one). Friendly priest to all the girls and boys one minute, psychopathic, lunatic hunter the next. The amount of time it takes for him to switch between these two states is what makes him such a fun character.
Gecko Moria's starting to grow on me too. He's a sharp contrast Lucci that is very refreshing.

Gonna have to second the many nominations for Griffith, too. No fictional character has ever made my blood boil the way that dickhead has, and that's the mark of a really well-written villain.
Also, recently, the Spiral King from Gurren Lagann proved himself to be a ridiculous manly badass with the most glorious chest rug since Sean Connery. Plus, he punches out giant robots with his bare hands.

Everything for Big Fire!
Big Fire and the Magnificent Ten in general (with a few exceptions, such as Ko-Enshaku, who was pretty lame) were all pretty awesome villains. Even guys like the Fabulous Fitzkarald or Cervantes the Phantasm who got about two minutes of screentime were incredible. My favorite is prolly Alberto though.
Genome is another one, and also Edo E and Count Dai Amon from Bastard!!

Saito from RuroKen was originally a villain, so I guess he deserves mention, as one of the best characters in that series.
