What was on that scroll that let Naruto learn the Kage Bunshin jutsu? Did it have really detailed instructions on how to do the jutsu? Did it shoot a magic ray that made Naruto know how to use the jutsu?
How come we never see a jutsu learned via scroll again?
Why did Mizuki recruit Naruto to steal the scroll? Did he really expect an untrained, inexperienced 12-year-old to be able to steal a heavily-guarded, top-secret, forbidden scroll?

Why did Kishi introduce Iruka and Konohamaru as major characters and then totally ignore them for the rest of the series?

But isn't it reckless and negligent for him to expose his 12-year-old students to that kind of danger?
Why would an assassin hire another assassin?
Why did the Hyuga clan agree to sacrifice Hinata's dad to keep the peace even though it was the Cloud Village who broke the treaty in the first place?
Why did Tsunade send Shikamaru's team to retrieve Sasuke? No, seriously, this is never explained. Is it because she doesn't want the Sharingan to fall into enemy hands or that she's worried Sasuke will give away secrets about Konoha? Does she have the same mentality as Naruto in that she wants to "save" Sasuke, despite the clear evidence that he left Konoha by his own choice for his own personal gain?
What exactly is the advantage of using your own bones as a weapon? Wouldn't the disadvantage of having a major bone removed from your body far outweigh the advantage of having what is basically just a sword?
Why did Gaara's team show up to help the Konoha ninja on some totally random mission when they had no idea what the status of the mission was or if Shikamaru's team even needed help? What if the Sound Five were totally weak and they had already beaten them and retrieved Sasuke?
Why does an Uchiha have to kill his best friend to activate the Mangekyo? Does it have to be their best friend? Could it be anyone close to them? How does a biological organ change based on the specific emotional and social interactions of its user?
Why was Danzo introduced when he was? He's apparently a very influential figure in Konoha, so why was there never even a hint of his existence until part two?
Why didn't Danzo try to take the Hokage position when the third Hokage died?
What are the point of Suigetsu, Karin, and Jugo's characters?
How was Sasuke able to summon a giant snake, hypnotize it, and then hide inside it, all in the midst of an instantaneous explosion?
Why do Uchihas need to the implant the eyes of their brothers to activate the eternal Mangekyo? Could they take the eyes of their sisters? Could they take the eyes of any of their family members? If not, then why? What if they don't have a brother? Again, why does a biological organ require such specific conditions to be met in order to activate a new ability?

Why does every single country in the Naruto world hate each other?
Why did Sakura gather all of her friends to do something about Sasuke and then only three of them actually set out to do something?
