@MetaMario:
Maybe the "Doflamingo is a son of a World Noble" theory has some merit?
I figure it's because of the prowess of the rookies; two of the rookies alone were directly responsible for the downfall of two Shichibukai (Croc + Moria), release of another (Jinbei), and now resignation of two (Jinbei + Doflamingo). They're the up and coming generation that's causing a lot of trouble.
It's not good to no longer have Doflamingo as an ally. Crimes or not, he still was a powerful pirate that was allied with the Government.
@MyamotoMusashi:
Hard to say. It could be his personal agenda to end Luffy as fast as possible and what better way is there than sending an admiral against someone who, at least in Akainu´s eyes, should not be able to defend himself. Furthermore, i still doubt that the WG/Marines know all of DD´s business. Considering that he is directly supplying one of the biggest enemies of the WG with power, they would not have stood idly by.
On the other hand, Akainu surprisingly does not seem to let personal feelings affect his leadership, at least not as a FA, considering that he managed to refrain attacking the Yonkou in the last 2 years.
Good arguments, but I'm sure Smoker reported to Akainu that Doflamingo supplies Kaido with Smiles. Else why would Doflamingo try so hard to silence them? Experimenting with children is something he could get away with I assume, but supporting a Yonkou?
I don't know, Akainu's actions are kinda hilarious if we consider what Kuzan told Smoker.

I mean lol, it's almost like he simply ordered the opposite of what Aokiji advised, just because.
