If the Marines can't figure out that after FOUR goddamn Warlords went rogue (one of them in such a big way that it couldn't be covered up) that they should abolish the damn system, they're never going to, period.
They've never had any pushback to do anything about it before, though. It Fujitora's actions cause the leaders of countries allied with the WG to become afraid of their countries becoming the next Dressrosa for Doflamingoand and Law's replacements, they could be band together with the Riku and Cobra royal families to push for major change.
Fuji's aims are completely misplaced and, not ragging on him being blind, but he can't see past his nose. Why be against the Shichibukai system if he's not interested in reforms of some kind or another? One little pet peeve makes no sense if he's not like a third party in the political system that dislikes the establishment in just one respect.
When talking to Doflamingo, he specifically mentioned that he wants to use his position as an Admiral to get rid of the Warlord system. He has the opportunity to make the Warlord System look bad in ways an outsider couldn't, like in the bowing scene.
And it's not really a pet peeve when he's talking about completely removing one of the three great powers that make up the major combat strength in the world.
He's got to have discontent about other things he hasn't mentioned, but again, he's completely ineffectual at figuring out exactly what he is really looking to accomplish, and how.
Again, Fujitora's focus has been on getting rid of the Warlord System, not much else from what we've seen. Allying himself with the revolutionaries or even becoming a bounty hunter would have nixed any chance of his actions having any weight behind them. "An Admiral of the marines just bowed to the King? Wow, I guess they did make a mistake here" vs. "That guy deserted the marines, does he seriously think we're going to take his views on what they should do seriously?"
I don't suppose he's been made aware of the Ohara incident, what do we all think his answer would be if he heard about and was asked his opinion? If he's not just some bizarre head case with an irrational dislike of pirates (doesn't seem to be the case if he let Luffy clean up his dirty diaper) then he ought to be interested in more than just getting the Marines divorced from that one misguided practice.
Given his scenes with Smoker, his wanting to count citizens to protect before pirates, and stuff like helping to push the birdcage, I think we're meant to see him as someone morally better than Akainu. Regarding Ohara, it's implied that he and Green Bull were conscripted into the marines during the timeskip, so I wouldn't be surprised if they were kept in the dark about some of their more Absolute Justice-y acts. Marine ranks seem to be based more on power levels than dedication, leadership, military intelligence, etc. so Fujitora was likely made an Admiral purely because he was really strong.
If he's not, then to hell with him. He's not even as good as Smoker when it comes to ethics if that's the case. So for anyone harping on him being fixated solely on abolishing the Shichibukai system, if he's not interested in any more than that, then he's not even worth discussing because he's just another hopeless prick like Akainu.
He may or may not have getting rid of the Warlord system as his only goal in mind, but that the only objective he had on display in Dressrosa, which was centered around a Warlord.
See above for my take on him vs Akainu. Besides, what has he done that we can compare to Akainu? The worst thing I can think of that he's done is let Luffy beat Doflamingo, which did put many people at risk, but even then he was helping to push the birdcage.
I'd rather look at him as an inept moron with good intentions than as just one-degree-less-assholish than Akainu. At least then he's more like all the other Marines who are just really, really stupid but trying to do the right thing and not being able to figure out what that is if they can't distinguish an evil order from a good one.

It helps them seem competent enough to not need those kind of help. Luffy having to save the day doesn't help when it means one of the strongest force of the Marines couldn't get the job done. It reinforce the idea that Marines do need help which is the opposite of what Fuji want.
The marines didn't need help in this case. Nobody's claiming that Doflamingo would be a match for an Admiral, or at the very least, an Admiral with decent backup. The marines could have removed him from power at any time before he tried to kill the entire population of Dressrosa, and then Luffy wouldn't need to do anything.
Also it makes another country at the reverie that can talk about how all pirates are not bad and can even help better than the Marines.
Most countries only know Luffy, the example for this case, by his reputation, which makes him sound more closer to Kidd than himself and Dressora like an outlier that wouldn't happen on a consistent basis. Besides, two of the kingdoms most likely to do that, the royal families of Alabasta and Dressrosa, are also most likely to be two of the most vocal opponents of the Warlord system at the Reverie.
