Ok, they NEVER say "Marine" in Japanese, they only ever say "Kaigun" which is "Navy".
The fansubbers only ever went with "Marine" because of what is written on everyone, But "Marine" is actually not an accurate translation of "Kaigun", "Navy" is.
The logical explanation is either that "Marine" was used by Oda because it means "Navy" in several European Languages. Or that the Organization are called the "Navy' and the grunts are the "Naval-Marines" which makes sense when you realize that you only ever see "MARINE" on the grunts themselves and their ships and smaller offices. On Navy HQ, you don't see the word "Marine" ANYWHERE! INSTEAD, you see a Big "KAIGUN" Kanji which means "NAVY"
Now, some people use the "Well Oda wrote 'MARINE' so that's what he meant" but that doesn't exactly hold water. Whenever Oda uses non-Japanese words in the actual dialog, he ALWAYS writes them in the language he intends them to be said in.
Luffy doesn't say "Gomu Gomu no Juu" he says "Gomu Gomu no Pistol". Sanji doesn't say "Akuma Ashi" he says "Diable Jambe". Robin doesn't say "Roku Hana" she says "Seis Fleur".
If Oda had meant it to be "MARINE", he would have wrote "Marine" instead of "Kaigun" in the dialog. But he doesn't. you will NEVER see the word "Marine" written in Katakana (except for as part of "Marineford", but that's different)
FUNimation's use of the word appears to work on the above-mentioned premise that the Organization are the "NAVY" and the Grunts are the "MARINES", and that works perfectly.
