You know, I'm thinking… and I don't really recall an antagonist with this agenda and not have the "bad" be defined by the humanity's effect on the world itself and its environment.
Only closest ones I can think of are biblical apocalypse based ones. You know, the "only the chosen shall be redeemed, all else perish".

When a boy and girl get into an awkward, usually sexual, situation just as someone else is about to walk through the door. Rather than just trying to clear up the misunderstanding the geniuses decide to hide. But in doing so they put themselves in an even worse situation if they were to get caught. (hiding in the locker together, or under the blankets of a bed etc).
I don't mind this sort of stuff in an of itself, since it's usually the sort of situation that the 3rd party (usually the wife or girlfriend) is going to take at face value regardless of any attempt to explain, and the "suspense" is usually pretty funny. It's something that works great in many classic live-action comedies as well.
What I find annoying is usually this situation involving a dopey, innocent guy getting his ass kicked by the girl. Usually a "romantic interest" and usually a near instantaneous beating before the poor fool can utter a word in defense or run for his life. The harem anime routine that everyone associates the the genre, usually right after the initial embarrassing situation. It's alright usually once or twice, but some anime/manga tend to use that same sort of gag over and over with hardly any variation or attempts to subvert the gag. Works better when it isn't an accident and the guy actually deserves it, then it tends to get better mileage.
Random love confessions where the boy just stands there with his eyes closed and shouts "I LIKE YOU" to some poor girl he rarely talks to. I mean honestly; who is stupid enough to think this will work out well in real life?
Annoying, yes. The boy in question is pretty much always the shy awkward type that is meant to appeal to the otaku/loser demographic, who can relate to the guy's embarrassingly poor social skills. Works better when they are children. Otherwise, I try to avoid many of those sorts of plots in general.

It's something that I find used more in video games (think Persona). Basically humanity being selfish, parasitic, and/or weakly mortal. As you say, it usually falls upon stories dealing with apocalyptic deities or demi-gods. Either with some holier-than-thou rationalization of the inferiority of humanity or a bad guy that's lost his mind and wants to see the world burn. I can't think of many anime/manga instances myself, though I guess I haven't been reading or watching the right stuff. I tend to see "humanity purgers" more in sci-fi or the oddball political/action thriller.

Whiny, weak, and useless male protagonists and females, especially females. I'd much rather have a strong female character opposed to a submissive and docile female character. I also hate when they have tsundere women who act like they're all tough but then just end up being as weak and useless as those other females. Those character types are full of so much fail they make me rage.
I also hate nosebleeds and perverted old man stereotypes. They are out-dated and annoying especially the nosebleeds. If u wanna make an old man a pervert at least make him cool about it and not annoying like Master Roshi or Jiraiya.
Oh yeah and panty shots I hate those too. They make me feel like I'm a creep or something. Flash some tits or ass not panties its just too creepy and weird, I just don't understand how ppl can like or tolerate them.

What I want from manga/anime is an engaging story rather than sexual gratification/arousal. I stay away from overtly ecchi series on principle, but more and more series that don't really belong to that genre seem to have fanservice thrown in needlessly. It feels like that shit is thrown in to distract me from shoddy writing.

Random fanservice that doesn't fit with the atmosphere with the rest of the story. HIGHSCHOOL STORIES OMG. I don't know why so many people think that highschool was THE MOST INTERESTING TIME OF THEIR LIFE EVER but I'm sick of it. On that note, I want more older protagonists (both male and female), like in their mid-twenties or thirties.
I also hate the neverending sea of light-skinned characters. Also I want more m/m and f/f relationships that are treated and written like actual relationships and not just fanservice bait (especially along the lines of HAHAHAH AREN'T THEY CUTE TOGETHER, JUST JOKING EVERYONE'S STRAIGHT).
Yeah this also gets pretty ridiculous sometimes like when the story is set in the desert but everybody is light-skinned and pretty much white. It just doesn't make sense. If they wanna make black characters just don't make them stereotypes and give them some actual character. I mean it isnt that hard to do (especially for mangaka).

The whole Good vs Evil in pure Black and White standards. There are no gray in any charecters or sides. Heros are saints with angelic wings without any negative charecter trait and villains are overly evil just to for the heck of it, of course good guys have to win because it would give wrong message to fragile masses.
Also I agree that coward heroes without a shred of ambition than ''I WANT TO PROTECT MY FRIENDS'' makes me headpalm, specially when those heroes just as weak and afraid as start of the series unless their FRIENDS are in danger.

Generic powers aren't that bad as long as the fights for them are well choreographed, like how Avatar (I know its not anime but whatever) had the martial arts incorporated into the fights. However it is very refreshing to get a unique and well balanced power system like with OP's devil fruits and haki and Hunter x Hunter's Nen power system (which has to be the best power system I have ever seen in any fiction, it is the most balanced but has the most potential for hax its amazing).

Breasts being overly large aren't really a problem for me like how Oda draws them in OP. Some ppl say that it is too disproportionate but I've seen a lot of skinny chicks with large breasts so it doesn't bother me. Sometimes it can get ridiculous though (mostly in hentai lol). I also am really starting to dislike how pretty much all women in manga are useless or inferior to men in some way in manga. Ever since I've watched Avatar, which has very strong females who are actually some of the strongest if not the strongest fighters in the world, I think their should at least be one or two females who are top tier and among the strongest even till the end of the story. Another thing I used to not like was when ppl just randomly started talking in the middle of a fight or are talking while they are fighting. First of all it should be impossible because they are usually moving at hypersonic speeds and it just takes away from the flow and excitement of the fight. But it is a way to give us needed dialogue so I let it slide. Also the flashback in the middle of a fight is usually bad (like the Itachi vs Kabuto fight that shit was unbearable).

I also hate the trope where the protagonist never knows their parents or their mom and it turns out their dad is a top tier beast or some smart genius that is the most important person in the plot. Its like every freaking shonen abuses this trope. One piece, Naruto, Hunter x Hunter, and even Shingeki no kyojin abuse this trope its crazy. This I agree with. All of it.
Although I must say I typically like the reverse harems like the Wallflower and….crap I've forgotten the name. But I enjoyed them because they weren't quite as typical.
Wallflower had this girl that couldn't deal with pretty things and she was fairly creepy most of the time, watching horror movies and keeping a life sized human replical that shows internal organs and such. And these 4 pretty boys of varying tropes are tasked with living with her to turn her into a lady worthy of her fancy Aunt's inheritence. It's all very silly.
The other one who's title I can't remember has the main woman as someone who is supposed to inherit her fater's mega corporation, but he's challenged her to find a suitor, again varying men from various tropes. At least she's strong and independant. She used to have a pet leopard and one of the suitors she admires cause he looks somehow like it. In the eyes I guess.
Urusei Yatsura has that kind of set uo…only that:
1)Protag isn't quite what you'd call "ordinary".
2)Rather than being passive and unassuming,he is a lecherous imp,who'd totally bone the entire female cas in a heartbeat.
3)Every woman in the series hates his guts,except one.Incidentally,that's the only girl hero tries to keep away from,mostly because of the consequences he'd have to face if were to actually touch her(such as marriage)...but is actually just tsundere for her.

The fact that they're moving at supersonic speed in itself should be impossible so why would them talking while fighting be any more unrealistic?

impossible thing in manga ≠ another impossible thing
The logic doesn't work, because usually speed feats are clearly defined in whatever series they appear. Obviously it's impossible to move at supersonic speeds in real life, but when a series decides to incorporate that possibility, it's established in the pertaining world as plausible. But talking during extremely fast fights just doesn't make sense, because that's just not something anybody would do. Manga with human populations should still think logically as a normal human would, despite being set in a fantasy world, unless the author states otherwise. For example, I think HxH does this really well, because the characters usually just think in ways we would do if we had super powers, unless the author states otherwise (see bald ninja vs Gon, where everybody was perplexed at gons illogical behaviour)

No, that's actually a case where Ace should've tried to move Luffy and run.
Ace's logic was the equivalent of jumping in front of a train to stop it from hitting someone. He's just luck Akainu didn't decide to impale them both. (Which is in extremely bad taste I know, and would take someone with no soul to do)

Characters coming back from death or fatal injuries usually can kill all tension in a series for me and something that should really be avoided unless the series wants to keep a light-hearted tone.
I also have always hated the villain whose motive is, "Humans are evil!". I can think of a more lazy scape goat to make the villain look sympathetic and "right" just because some extremists in the past were given power.
Lol yeah that is really annoying. People coming back from "death" or fatal injuries its also usually very annoying, especially when their is no explanation on how they lived (freaking Pell :getlost:)

And yes he did save Luffy at least at that moment. After that it was up to Luffy to run away and survive but he broke down and almost got himself killed.

What about in the case of a seriously weak character sometimes disciplining a very strong one? Eg; Nami hitting Luffy, Sanji, or Usopp(hey, Usopp is really durable..)
I haven't seen much female to male abuse in none jump series where it's similar to the Nami vs Luffy situation, so I don't see anything terribly wrong with that at least.
Anyway here's my peeves.
- Female characters not wearing bras just for breast definition.
- Male characters having terribly bland fashion style when it comes to clothes (Blue/Black pants and White/blue t shirt, anyone?)
- Orphaned protagonists.
- Overuse of stupid facial gestures. Yes I enjoy them sometimes, but when a character is more often than not making a silly "anime" face than his real face, it gets on my nerves.

Mangaka's completely ignoring their self-established rules/systems/whatever concept they envisioned for their series. Particulary in battle Shounen: Ki, Chakra, Spirit Force and all the other bogus that gets thrown out of the window after chapter 100+ because the other author is incapable of handling his own series. Kishimoto, I'm looking at you.
Togashi should teach some mangakas how to utilize a system during his free time…after he finishes new HxH chapters, of course.

I guess the power level thing in general. During the Saiyan arc, Vegeta was already powerful enough to blow up a planet. Yet somehow he gets his ass handed to him by the Androids and this is after going SS. And during the Frieza arc wasn't Goku's power level in the millions went he first went SS? By the Cell games their power levels were so ridiculous it was no wonder Toriyama just stopped mentioning them.
Just because Vegeta can blow up planets doesn't make him unbeatable. The Androids were just stronger than him, its just that simple.

(Dis)Honorable mention-intentionally faceless,ultra-generic protagonists that are designed to be sort of blank notes for easier self-insertion for the viewer.

I don't think I need explain why this is absolutely ridiculous.Another example is Gundam 00,which treats the complex issue of war in an EXTREMELY one-dimensional manner,in which it assumes that the only real source of each and every conflict is misunderstanding,which is overly simplistic,for,as I think people will agree,there tons of different reasons that compel people to get violent on each other.
It's end-solution is a godly giant robot that can sprinkle magical sci-fi pixie dust that makes people have telepathy sessions for instant understanding,solving multiple personal conflicts and story arcs in one scene by having the protag literally push a button to bring about rainbows and unicorns.
Further on the topic of Gundam 00,the very idea Celestial Being is highly unrealistic and sorta ridiculous.Radical pacifist terrorists who settle conflicts by whacking the everloving scrap out of both sides of the conflict?Okay.

Well in defense of Code Geass its not just the fact that he made every hate him and them get himself killed that saved the world its the fact that Zero is the one that killed him. Its symbolic of the fact that there will always be someone to don the alias of Zero and end tyranny no matter where it be, how widespread the regime is, or how hopeless it is for everyone. There will always be a force of good to save the world now and that has been guaranteed by seeing that Zero can stop a tyrant as powerful as Lelouch and the fact that anyone can and will become Zero if its necessary. Thats why Lelouch's plan was so ingenious, he guaranteed that the fight for the good of humanity and the entire world would never end even after his death.

But One Piece is what I would consider a balanced series. We all know that one of the biggest underlying themes of One Piece is the dark horrors of the Void Century, but this alone doesn't throw the whole series into despair. Neither has any of the series' encounters with such themes.
Also, at least with the back stories of the SH, which are all friggen sad, the characters themselves refrain from circling life allowing grudges to dictate their views and happiness (unlike with Naruto: Pein, Sasuke, Itachi, Nagato, Jugo, Obito)
It maintains that balance! And will continue to do so, so I have no fear of Oda introducing more dark themes into the story. At this point its actually inevitable
Yea Oda better not cop out and forget about the dark themes of One Piece to please the 13 year olds and their soccer mom parents that don't want too much "violence".

Oda, Togashi, Araki… All the "best" manga author have pretty good worldwide culture.
So incorporating european and american concepts and ideals="a pretty good worldwide culture"? Come on dude there is nothing wrong with a mangaka wanting to have things in their series relate to Japan. Most of the readers of their series are most likely in Japan so it would make sense if they want to appeal to them. Plus they are from Japan and draw most of their inspiration from Japan and japanese culture. There's really nothing to complain about here.

Well it is true that most rescue arcs are trash but if done right they can be incredible (like Enies Lobby in One Piece, its the best arc of the entire series).

Another thing I don't like is how good is supposed to be all light and have all of the light colors like white, yellow, or red and orange (representing fire), while evil is represented by darkness and dark colors like black, purple, and blue (to represent cold). Its just really annoying and its done in every freaking series. I'd rather have dark and light represent universal things like gravity, matter, plasma, electromagnetic spectrum, etc. etc.. I don't care for trivial things like good and evil.
One of the things I like about Berserk is that it subverts this trope in that actually the "white hawk" that everyone thinks is the salvation of the world is actually evil incarnate and the bringer of the darkness and the death and destruction of the world, while the "black swordsman" who is viewed as an uncontrollable demon of rage is actually the only remaining force of good left in the world to combat the bringer of chaos.

One of my biggest pet peeves is putting children in life-threatening situations and adults consenting to it.
Examples: Naruto, Hunter x Hunter and Soul Eater.
Now I don't mind this if it's handled delicately and with good reason, but when an author expects us to just blindly accept that, "Yes, children are made to fight for their lives on a regular basis," that just really irks me. And I get that authors sometimes feel they have to have a younger character for the audience to relate, but when you're dealing with high-stakes life-or-death situations, couldn't you at least make them closer to 16 or 17, like Luffy?
Well for HxH the kids fighting are also hunters and they are superhuman freaks and assassins that constantly kick the asses of adults and even kill ppl so u don't really have to worry about them. As for Naruto its a story about child soldiers so yeah shit gets pretty real.

Ehh I don't see anything wrong with justifiable evil as long as its done right. If its not done right however it can be one of the worst things ever (like how Kishi tried to justify Obito, that was fucking horrible).

Yeah aint that the truth. Sometimes I wish Avatar was a shonen or seinen anime so you could see how brutally violent it could actually get in the Avatar world with their powers. You'd see ppls heads getting crushed by rocks, ppl getting set on fire and burned to death, ppl get blown up by fire explosions, ppl getting sliced in half by air slices, maybe even ppl getting the water ripped out of their bodies by bloodbenders. When u really think about it if Avatar was an anime or manga or a comic it would be ridiculously brutal and violent (if the creators wanted it that way of course, hopefully they would to convey how destructive the 100 year war had actually been).
