well i had the same problems, when i started colouring manga, the BLACK bites always use to give me a headache. you have two options that i know of.
1 - Lineart - learn how to make linearts that way your colours will look like the real deal in the anime.
OR
2- clean the BLACK bites.

I persnally think you should try to learn how to make linearts it makes so much difference imo.
Colouring
1 - first you've got to do all the FLAT COLOURS first
2- then jump into the SHADING, there are different type of shading's i.e. soft shading or cell shading.
choose which one you want and go with it. know where exactly the dark and light shadows should be applied is very important too.
i see you've coloured that badass zoro pic, why don't you recolour it using my zoro lineart and see if anything will change.
ohh one more thing is very important for anyone to know how to setup the LAYERS so the colours are in different layer sections i.e. hair, skin, eyes etc…
