Ah, and here is where things get interesting.
We are not talking aboout WG allowing their citizens suffer, altough that plays role in it as well.
What does the god do? What is he? He is the ultimate commader. He is the ruler, the first principle, everything, morality, actions, are dependent on him and him alone.
I think that when speaking about WG not being God, Fujitora implies he has no right to make decisions for the Citizens.
That's why he supports their desires. Desires that push them in the hands and schemes of Doflamingo.
I believe that his plan is for them to realize their folly, and act for themselfs against one of the warlords Not pirates. Not criminals searched with prizes on their head. Ordinary people.

And neither should you. They are pinnacle of marines, similary to Yonkou being pinnacle of pirates.
It's going to be at least few arcs before equal fight can happen.

Sabo is a good example( that it switched your opinion about Fuji's performance is the best proof of that). Doflamingo and Zoro? Not really. And that didn't stop him from failing against Law. Could be the same with Sabo. He already took care of Bastille so he can now focus on stalling Fuji for the length of Luffy's battle. If Law can manage that maybe he can.
Law escaped, not stopped him. And Fuji wasn't serious during that fight. The fact that he kept using meteor easily blocked by Law's powers should be an indication of that.
My guess is that he is playing around with Sabo until his plan is ready for fruition.
