The hardest boss fights i've done is against the end and Doctor Octopus it took me an hour to kill the end and it took me a year to beat Doc ock on spider-man 2.

Didn't die once, beaten him more than I can count without loosing a single guy.
The boss fight that you should be dying severely on is Duhallan (sp?) in the secret Djinn Dungeon . Now that is one tough SOB. Can't even beat him that well even after leveling up to max of 99 for all characters, only managed it twice, ever.
I beat him at level 65 by using the cheap "uber summon mob" strategy… I've been trying to beat him fair and square for about a year now... >_< I've failed miserably...
The Weapons, FFVII (Sephiroth was too easy)
O_o Really? Emerald was eaaaaaaaaaaasy… You can own him with your party around level 35...

Cerebrus - DMC 3, bleh annoying enemy
Seymour(Snow Place) - FFX, hes just a higher AI then the rest of the game it seemed.

The final boss of Wario: Master of disguise. I beat him once, and I don't think I'll ever be able to again.

For me it's probably Goenitz from King of Fighters '96 or Fire Leo from Viewtiful Joe; especially on the harder difficulties.
Oh, and an honorable mention goes to Death from the first Castlevania, because that sumbitch gave an eight-year-old Lazzie WAY too much grief back in the day.

Just finished beating Raid, Mint, Nanaly, and Philia all at once… I'd say it ranks up there at my number 6 as of now... Took me about 8 tries to do anything at all.

One boss I do remember and really hated because it was so annoying too was the final boss from Rayman 2, where you are strapped to an explosive rocket and flying break-point u-turns around the inside of a volcano while trying to fire at the boss above, also having to watch out when the lava levels rise too.

Sinspawn Gui in Final Fantasy X. For Christ fucking sake man! I was stuck on that guy forever and he got me to stop playing 2 or 3 times.

Magus sisters from FF IV/2- they keep curing and I run out of potions and stuff.. took me 20times to finally defeat them..
Phoenix Gamma from Mischief makers-Still undefeatable.. after 30 tries.. I gave up and stopped playing the game.

I forgot to mention about the Lapris fight in Legend of Legaia. That boss so freaking hard that you need 40-50 Phoenixs to just surive the battle. Here a youtube video of the fight that I found.

I never heard of a cheat device/code which allowed you to go past the level 99 cap.

Yeah, I have no idea how he did it either, or even if being level 255 added any stats, but I prefered not to ask questions. It was probably some kind of "highest level" type thing that made it glitch. Kind of like how you could give your Pokemon Rare Candies in Red and Blue versions (after doing the Missingno glitch) to raise them to insanely high levels (I remember a level 255 Electrode, coincidentally).

The water Machina in FF X0 just only able to use wakka and Tidus made the boss fight diificult.. especially if you never use Wakka as one of you team fighters -

Now I remember him! He was more diificult than Fake K.Rool! It was hard trying to even steer to hit the right panels
Another Hard boss would be The Inflatable Dinosaur in Banjo-Kazooie N64- Flying was hard and aiming the Fire and other eggs was too.
2nd and 3rd Impact battles and Temple bosses for N64 Mystical ninja.

I'm bumping this thread because, reading the giant battle against Bunchuu in Houshin Engi reminded me of probably one of the most memorable and insanely powerful bosses I can remember.
Luca fucking Blight (Suikoden II). Holy crap.
Basically, he was the leader of the kingdom you spend the game fighting against. He is INSANELY POWERFUL, and this point is drilled into your head throughout. On the military maps, even time a unit tries to fight against his they'd be utterly decimated. He seems almost untouchable throughout the game. But really, that wasn't enough to impress you because "Oh, I'll just kill him at the end." That's where the encounter (about halfway through) comes in.
The scenario is that your tactician decides Luca Blight needs to fucking go so you lure him into an assault on your forces. Basically, this is what happens:
You need to set up 3 parties to fight him, back to back. And Suikoden parties are 6 people, so you have a total of 18 PCs fighting him. And archers still had to barrage him with arrows and soldiers had to attack him in order for the bastard to start going down.
I mean think about that
18 OF YOUR GODDAMN PARTY MEMBERS WEREN'T ENOUGH TO KILL HIM. I mean JESUS CHRIST.
And it's not like he wasn't a hard boss in those battles, either. You basically had to survive for as long as possible until he inevitably kills off the party, while doing as much damage as possible to him (he had one pool of HP that retained the damage through).
And what was even better was his last lines, which pretty much summed him up:
"It took hundreds to kill me but I killed humans by the thousands. I am sublime!!! I am the true face of evil!!!!"
And honestly, past that point, nothing in the game seemed as threatening (save for a few annoying military battles).
So yeah, Luca Blight.

I've been playing Streets of Rage 2 for Sega Genesis, and man, I have a fuck hard time to defeat a guy called B. Bear, the boss of level five. I try to knock him down with flying moves, but the bastard always beat me with his headbutt attack.
Also, I had plenty of difficulty to defeat the fifth boss of Ghosbusters for Sega Genesis: A Flytrap demon which resembles Audrey II of Little Shop of Horrors. It sent little plants to attack me, while at the same time threw a giant beam. Even the Marshmallow Man wasn't so bad like this guy.

I recently bought KoF XI for PS2 and Magaki is a bitch. It feels like you're playing a panic shooter. And when he only has a little bit of life left he takes ridiculously small amounts of damage.

I have relatively little trouble with both Ultimate Rugal and Shin Akuma even in the hardest difficulty setting, I kick their asses on a regular basis with my M.Bison/Vega. His mobility and luring/counter game work like a charm on them.
Part of the problem probably is that Gohn hasn't played that game in almost 6 years; was totally horrible at fighting games back then.
