A cutlass, dammit! Because he's a true pirate, and a true pirate's sword of choice is a cutlass.

Wikipedia says that Cutlasses came after the pirate era, which is interesting since Oda is normally so meticulous in his approach to things like this.

Rapiers arn't exactly the best weapon to use unless you're fighting in an alley. In a world with of katana and longswords, they're a pretty crappy sword. They break easy, and can't cut much better then a flesh wound.
Shank's sword looks a bit meatier then a rapier, anyways.

A rapier is a duel weapon, not a war sword and it's not made to cut but for to pierce.
That's a very dangerous weapon in the hand of someone who knows how use it.
I think a sword like that would match well with Shanks because he seems to be a guy with style, calm and who do not need a uber heavy sword for killing someone.
Plus, a rapier is easy to use with only one arm.
That's not for nothing that this sword was very popular during the 17th and the 18th century.

I can't really tell if the sword is special or not, but there are some good ideas already presented by people. I would think that a scimitar matches his style the most from just going on his looks alone.
On another note, if you look at the anime ep. 151 he seems to pull his cloak over the front of himself with his "missing" arm. I am going to speculate that he has done a Franky-like operation to himself to put an indestructible super arm there made out of sea stone or some other unbreakable material coated in seastone.
Perhaps he doesn't need a sword if he has something like that?

This could clear up why Mihawk has that tiny knife, because it could be used to fight Shank's Shiv. Iono why i just think it would be a good pun. Also I just realized that shanked meaned stabbed multiple times so yeah.
