Because he was dispatched to Dressrosa with orders to specifically do that, which means they presumably got approval from the WG in advance, whereas he has no such permission regarding Doflamingo?

If you go back and re-read the scenes with Fujitora, it's pretty evident that Fujitora wants some kind of major incident involving Doflamingo (presumably, to use as leverage to bring down the shichibukai system), and doesn't want the Marines to be credited with the save. At the same time, he wants to minimize civilian casualties, so, while he won't take proactive steps to save everyone, he will take lesser steps to reduce casualties - like helping others stop the cage from closing.
