Don't worry. I've been in the same boat. I wouldn't say I'm as good as I am now in SSF4, but I've picked up some tricks. Started working on some Stryker combos today, learning his bread and butter (I can't believe I just used that term).
I do have a few questions, though. 1.) Do I need to have played any of the previous games to understand story mode? and 2.) for those who have completed the Tower, what challenges did you find to be the most difficult?
-The entire story is a reboot, starting from MK1, where Raiden tries to change the outcome of the future (which he has seen, is a horrible one)
-Smoke, in the original series, was supposed to become a cyborg.
-Johnny Cage was killed by Motaro in Mortal Kombat 3.
-Noob Saibot is Bi-Han (the original Sub-Zero) (explained in both, not as well as it could have been in this one).
-In the original series, Liu Kang won every tournament until the 5th game, Deadly Alliance, in which he was killed before the events of the game.
-The story of Mortal Kombat 4 has Quan Chi and his master, Shinnok, trying to take over Earthrealm and Outworld.
This is the knowledge you will need before stepping into this game. A lot of these events are either undone, changes, or altered somehow. Noob is still Bi-Han.

I guess it helps a little if you're at least somewhat familiar with the mythology and lore of previous games (even the New Line Cinema movie can help too) but on the whole, not really. At least nothing a little Wiki perusal can't help.
The story pretty much retells and abridges the MK1-3 storyline hitting all the key events so everyone can pretty much start fresh.

I think it will depend on the character(s) that you actually like. Challenge Tower makes you use every character in the roster so while most of the challenges involve fighting with a lot of wacky conditions its going to be a lot harder with a character that you just don't have a feel for or don't like. Especially given the sporadic nature of the AI which will either be dumb as bricks or button-reading unfair.
On that note, I think my favorite challenges were the Hyper Kombats and the "Out on a Limb" matches (the former is a sped up fight as the name implies and the latter being a fight where you fight by literally throw your appendages at your opponent, its just downright silly.)
Yeah, what character you like really effects how you perform.
I had a blast with 'This Is Insane', yet I know that tons of people found it to be a nightmare. There's a trick to it though, so it's really not that bad.
At the same time, making me play Shang Tsung is like asking me run a mile in less than 12 minutes: it's not going to be pretty.

BEAT THE MOTHA FUCKA! WOW! Once I made a pattern and strategy for Goro and Kintaro, the only real issue was Mileena. I could tell the difficulty dropped with her. Once she was out of the way, I only lost ONCE to Shao Kahn.
Second time? Only got hit once. Took the mother fucker down.

I chipped in to buy MK for PS3, so I've been playing a bit. Because it's at his house, I don't have much time, but I play whenever I can. Real fun, good graphics, and other than Jade, I see that every female characters still suffer from the man-face syndrome.
I have a quick question about controls to you guys; is there a practical aspect of having the "flip stance" button? I have never touched it or seem to have any need for it in-game.
It might help with chaining combos if you know how to use it but I never touch it either.

Yeah, that Teleport Slam is LITERALLY the only special move that secret Noob can do.

I'm the same way with Kung Lao, though for me its FP, FP, BP, FP, Spin Attack, Dash, Uppercut.
But if I can push them to the corner, then I follow up with the Spin Attack with Jump+BK > Dive Kick, Jump > Dive Kick, Jump > Dive Kick, Uppercut.
Or if I got enough super meter, then I follow up the three dive kicks with my X-Ray, Dash, BP, BK, Throw (Hold BK)
To put it another way, Kung Lao + Corner = juggle rape.

I've seen on the youtube that Noob in that fight is all-black like he was in the original, but it was a MK2 ninja with Smoke's grey palette. Maybe it was a glitch or something, because I saw him in the background looking like he usually is.

Insider, Tonfa, Rican, thanks so much for the info! I wasn't sure if starting with the MK wiki was the right way to go before I tried story mode because apparently some story elements have changed, but I'll just look up what I don't understand. I'm pleased that 9 is a reboot that starts with MK1, I'm sure that makes it easier to follow the story. Not going to worry about it too much atm, because I'm mostly just interested in the gameplay right now, but it's good to know that I won't be utterly lost in the story due to not having played the previous games.

Also. I've kind of given up on using the stick for this game. Playing with the stick feels very…odd, but the input is actually quite tight on the D-pad, so I'm going to stick with the controller (and just hope my thumbs toughen up). I was having so much fun fiddling with Kitana, Sindel, and Stryker last night that I forgot to practice with some of the other characters, but I'll remedy that tonight and start on story mode. I just hope SM doesn't have to be completed all in one sitting; there are 16 chapters in this thing and if it resets upon quitting, I'll be quite....dismayed. :\
Don't worry about story mode, yeah it dives right in and goes straight through but it automatically saves after the last fight you complete, so if you leave and and come back after a while, you'll pick up right were you left off.

I've always felt that the gameplay in MK almost dictates the use of the D-pad due to the nature of the moves.
Tapping on a joystick feels unnatural, in my opinion.
Whereas tapping the d-pad feels like it's meant to be.
It's basically what separates MK from most 2D fighters, since 3D fighters are the ones usually expecting that type of input system out of their players.

So, I'm really loving this game so far. It's challenging, but I haven't felt the urge to hawk my controller at the screen (yet). I'm slowly making my way through story mode & the tower; one thing I do particularly appreciate about the game is that it keeps forcing you to use different characters. Because I haven't quite settled on my mains yet, this is works well for me, as it gives me an opportunity to get a feel for each character while I'm progressing though the game.
What I do not appreciate at the moment, however, are those 1 vs 2 tag-team matches. Shenanigans. :\

Seriously, Sony. Fix the PSN! Especially before my finals finish! I want this wonderful game to be my sanctuary when I'm free from my semester.
My brother is a huge asshat when it comes to this game. So we were playing and I was doing combos on him and he wasn't able to hit me back and stated to get pissy. He tried telling me that combos aren't combos if the person's on the ground. Like with Kano when he was getting up I slammed him back down. I admit I did a few moves a couple of times but he got mad and just kept spamming one or two moves (mostly teleport moves since he almost always picks characters with teleport moves). Needless to say I quit playing with him but he kept saying "Well if you're going to be cheap than I will too!"
PSN needs to get back on so I can play someone other than him.
Everyone around is playing Marvel or have yet to even touch MK9.
I finally got my copy now all I gotta do is wait til my controller charges up so I suffer through Liu Kang's chapter.

Anyway, with that it looks like we're getting Fujin. Shinnok's ugly head may suggest we'll be seeing him playable. So, with Quan Chi already in the game, I guess that's our MK4 cast of characters? Which is kind of a shame, because I would like to some Kai handstanding kombos~
Also, I don't know if it's even worth mentioning, but I'm pretty sure a dead Bo' Rai Cho is in the beginning cutscene of the story. He was also in an arcade ending (Shang Tsung's I think?). Maybe we'll be seeing him?
