While ooshi could be right about them not going to Inpel Down, it seems like a waste of build-up if they don't. I would hope they'd run into Bon-chan there, too. Maybe return the favor of his sacrifice by freeing him. :) Plus, you got to admit, Franky and Bon Clay in the same room would be amusing. XD

How would they get to Inpel Down though?
The way Nami talks about it, it sounds like the Marines take their prisoners on shore at Aeneas Lobby, take them through the courthouse, out through the Gates of Hell, onto a dock, and then on to either the Marine Headquarters or Inpel Down. The Sea Train tracks most likely end at the Lobby (though if Tom's alive, it wouldn't surprise me if there's another Sea Train that links these government institutions from the other side of the Lobby), so the Straw Hats will have to get some other transportation when they get there if they want to continue on to Inpel.
At any rate, they'd have to commandeer a government ship to go from there. That or simply go right through the Courthouse with their train and onto the tracks outside (which would be a pretty awesome visual).
If they do that though, they're going to be swarmed by Marines direct from the Headquarters, probably enough of them to make a Buster Call look like a social call.
Like Omae and ooshi, I tend to think that they'll have to go back to Water 7 at least for a while; they still need a ship if nothing else and won't have a chance to get one for a while if they keep pressing forward. It wouldn't surprise me though if they don't back to Water 7 go with the knowledge via CP9 that Tom is alive and well at Inpel Down and that they will return to the Lobby to go on to Inpel with the specific purpose of rescuing him.
That'd be a good first test for Franky's dream ship. That or Pluton, let's see how these government pricks deal with an Ancient Weapon knocking on their front door.
Even if they don't go to Inpel Down, I'd still say that we'll see at least part of it. Outside of Aokiji, nobody has come closer to killing Luffy than Crocodile and I think he'd be very receptive to an offer by, let's say, Spandam of a pardon in exchange for killing somebody that he already hates.
