I just don't see any evidence that they were less common, many fruits like BB were known once as "the most evil" so the story has made plenty of references to the history of fruits being wielded by different people throughout the years.
I've no doubt that they came about in the void century, just seems logical since vegapunk understand thier nature well enough to use them in new ways, and since he is tied to technology centuries ahead of its time and the void century is tied to technology centuries ahead of its time, well that probably means that something in the void century happened to spread the fruits around, I doubt that it's been sped up or slowed down since then.

I think they were just as common, seeing as how there are books that chronicle them, that Brook knew which fruit he had eaten along with Luffy.
As for Buggy's flashback, well he was just a "Pirate apprentice" and when he said that it pre WB war it made it seem like all-in-all it shouldn't even count that he was in the crew, and since the world goverment couldnt' have given two craps about him until long after he left, despite the fact that everything associated with Roger was destroyed with extreme prejudice, well that leads me to two potential conclusions, either the flashback took place before Oda had fully decided on how people in his universe weighted the danger of giving up swimming compared to getting a power, or the apprentices are so far removed, along with the crew members he spoke to that they just knew nothing at all about it.

people said that about Whitebeard if I remember correctly.
I might have agreed that he "might" not have one IF his first made had one, but he doesn't and having both the top two pirates not having one makes no sense for the makeup of a famous crew.
Name me any non-fishman famous pirate crew that had the top two members both be non DF users, you can't can you? and there are dozens if not hundreds to choose from, it goes totally against the story up till now to say that he is the lone exception.
damn it, forgot about shanks…. well ok, one damn exception, but that's it! there are no others.

neptune, haha, I forgot about the actual OP neptune, but my point still stands that he is based on the ancient god of the sea, trident, earthquakes, and all.
it was 20+ years ago most people have forgotten what people's powers are, and some like Marco's are said by marines to be known only as "rumors" which then prove to be true, it's safe to conclude that it could have not been well known.
The characters that certainly did know ie white beard, shanks, admirals, garp, well they all have powerful motives for not telling him. Garp wouldn't want to encourage Luffy to be a pirate, Shanks wouldn't want him to worry about the bad effect, and the pressure of course, the high ranking marines wouldn't want to give him any more fame and so on.
I don't think it's a cop out at all, if Oda had said it was the same fruit the implications for the story up till know would have been drastic as the obvious link to Roger's illness and the shortening of Luffy's life would be instant, and the finale of one piece would have one less giant punch.

There's a ton of elements to wrap up in the last 10 years of one piece, but Oda has stated a desire to end the series how he envisioned it from the beginning and that One piece was only to be 5 years old, so the clues were laid from the beginning to that end.
Unless Oda's style of hints has changed === ie the meaning of the skypian bell ringing, the rain in alabasta, the ship returning to save the crew. These were all things that were laid very subtely in the manga and resovled years after the seeds were sewn, I'm certain that the clues of larger mysteries are also being handled that way.
I think following that logic the most obvious untold stories are also the ones that hint at things that can only be resolved at the end, therefore we cannot know what fruit Roger has until it is time for that story, however when it's revealed as the Rubber fruit it'll make sense.
However if it's not that, I just can't see any other fruit, I mean Whitebeard's was obvious in retrospec as he gets his likeness from Neptune who was blamed for earthquakes, why wouldn't Roger get the same service of early, but hidden, hints?

actually I believe Usopp said something like "Remember how much damage just gear 2nd can do?!!" The implication is that using them together is a serious problem, and also does damage him. I agree that by itself it doesnt hurt him.
I have no idea what the next gear will be, but I doubt that Luffy's power will end at Haki since Haki is kind of like the entry ticket to the big leagues.
And how the hell could Crocus help treat self-inflicted damage to his body?<<<< Interesting to note that you said this after the incurable illness JUST being an incurable illness, but when I think about it, isn't Chopper's whole goal in life to solve incurable illnesses? That nothing is incurable? Well, I guess the strawhats have their crocus.
IF one piece was like DBZ maybe Oda would forget about the life shortening stuff Luffy has done in the past, just how the Kaoken was forgetten to have damaging issues, but I respect Oda more than that, this storyline will come back.

Oh and the "not an incurrable illness"
Luffy lost 10 years or so of his life from Magellians poison, he also shortens his life, as per Rob Lucci, when he uses Gear 2nd. Like it or not Luffy shortening his life span is an integral part of the story, and it will return to the limelight.
For why they called it an illness? Well I doubt anyone would say, oh our captain hurts his body when he fights, the illness is just like Luffy's desire to hurt himself rather than lose crewmates.
Anyone want to bet that the next gear, after Oda tires of Haki related victories, will hurt his body even more? What better way than to learn Roger's ultimate technique? HAHA yea it does sound like fanfiction but I've rarely been wrong when I think of things in terms of a logical story progression.

I didn't want to make it too long so I didn't give all of my reasoning, but I came across this thread after a google search to see if anyone had been contemplating it as I was after a One Piece anime bender.
Anyway, I think it stands to reason that we will learn more about what happened at Roger's execution, plus we will learn about Df's and we will learn about the origin of the fruit Shanks had, it just seems like a logical set of values that will come together in a cohesive story oda style.

The hints, in my opinion, are in favor of Roger having eaten the Rubber Fruit, and here's some of what I base this on.
Gol Roger had an incurable illness = Luffy damages his body when using Gear 2nd and 3rd.
Roger's first mate does not have a DF = More likely that he did have one
All of the people who remember Gold Roger's powers (this is a long time ago after all) have a motive not to tell Luffy = Marines don't want to add to his infamy, Shanks probably doesn't want Luffy to worry.
DF's have yet to be fully explained = An upcoming DF arc where we learn how they pass through history, and what better way to do that then using Roger? What did Shanks do at Roger's death? How did he get the Rubber Fruit?

The other possibility is that he had the Gravity Fruit, this would make an interesting story as BB would have both of the most powerful pirates in the worlds powers at the same time, but I think this is far less likely. However, because BB said that his power was known as the most evil fruit of all, I get the feeling we will see that Roger beat someone who had the Gravity fruit.
