Now I know this might feel a bit early since Luffy vs Lucci hasn't ended yet but, I'm kinda doing it on purpose, to leave the main big boss fight of this arc out of this and focus on the other SHs' fights.
So, from my fav CP9 fight to my least favourite one (well, I liked all of them a lot, but I liked some more than others):

This basically is my order as well.
1: Zoro vs. Kaku (I loved the giraffe shenanigans!)
2: Sanji vs. Jabura (short, but non-stop action)
3: Chopper vs. Kumadori
4: Franky vs. Fukorou…almost more humor than fighting.
5: Nami vs. Califa. The "threat level" wasn't as high as in the other fights...
I'm reserving my judgement on the Luffy-Lucci fight. It's been awesome, but it's sad that it had to be chopped up so much, never getting a chapter for itself.
1- Franky vs Fukurou
Simply amazing, fun, and balanced. Franky was awesome.
2- Chopper vs Kumadori
A desperate fight like it should be. The Monster transformation was a very cool twist, and did not came out of nowhere (to us readers it came, but within the story it was not an out-of-no-where power). Kumadori was a fearsome enemy and had a cool ability. It became second rank just because of its sudden end: I would like to see Kumadori fight better against the monster for half a chapter, and then be smashed by sheer strength, ferocity and raw power after putting a good fight.
3- Luffy vs Lucci
Just because Luffy's new moves were not enough to defeat his enemy. I loved that twist. Instead of giving Luffy a "Super Sayajin mode", he made his new moves just optional, powerful moves, instead of making them feel like "ultimate abilities". The fight was boring at first, but got very cool once they entered the Buster Call ship. Also, it is not over yet, and if Luffy defeat Lucci using his resourcefulness and a combination of his new and old attacks, then this may become my favorite fight.
4- Sanji vs Jabura
The best draw fight so far, but the ending was lacking. I was hoping for Sanji to have further development through memories and feet abilities, instead of getting a power that is almost mystical in nature. The scenes were cool, but the story behind them lacked a lot.
5- Zoro vs Kaku
Funny fight, started very cool, then seemed to be endless. I was tired of Kaku gimmicks toward the end, and many of his Giraffe abilities, like Pasta Machine, seemed a little too far. The Asura ending was another "mystical" ability that came without explanation, much like Sanji's "upgrade". Both Sanji's and Zoro's fights are the opposite of what made Luffy's fight cool for me: they just needed a "super move" and then their opponent was on the floor. In other words: they ended using a very bad cliche.
6- Nami vs Kalipha
Boring. Too much talk. Too much fanservice. To few action. Nami's new abilities were very cool, and the last chapter of battle was very cool, but the fight dragged to much. At the middle of it I was already tired of seeing Nami.
Sanji v. Califa – Fun and decidedly different. He needed to be owned and hopefully it will make him more sensible around women.
Chopper v. Kumadori -- love Kumadori, liked the tension.
Zoro v. Kaku -- for absurdity of the Sogesword and Pasta Machine
Luffy v. Lucci-- it's been growing on me, especially in the last chapter or two. It's less Badass v. Badass in a Badassness Contest than before.
Nami v. Califa -- didn't much care for the fanservice, loved the creative use of skills.
Franky v. Fukorou -- I just don't like Franky, so it costs points, although the bizarre moves were worth something.
Sanji v. Jyabura -- boring.

Franky vs. Fukuro: The greatest fight between two weridos. That was a VERY well-balanced fight. (Hopes the "animation > art" team picks this one up)
Zoro vs. Kaku: Got good when Kaku was creating moves out of his ass and then they were arguing in middle. XD
Chopper vs. Kumadori: This was an all-out smackdown. Showed that you DON'T mess with Chopper. Never look down on him. (wants to see this animated)
Sanji vs. Jyabura: Became awesome when Sanji began "Heat-Up". Though personally, I thought this one was overrated.
Nami vs. Califa: Interesting to say the least. Loved Nami's special move at the end. Though the fan-service became annoying, but hey nice.
And I'm waiting for Luffy vs. Lucci to end. However, so far it could tie with Chopper vs. Kumadori. Just wondering what more moves Lucci can do that seem more destructive. So far, it almost seems Lucci isn't even going all-out against Luffy.

Best overall: LUFFY D. MONKEY vs. ROB LUCCI. I mean, come on. It's even better than Luffy vs. Crocodile.

Well, I´ll be a bit fanboyish on this one:
1st - Ruffy vs Blueno (I never read a single spoiler of OP untill this point, so I did not get influenced by that bad aura revolving gear 2nd on forums by that moment, wich means: I saw the words gear 2nd sliping from Ruffy´s mouth, I cried with joy, I went crazy on street telling everyone how good OP was and how Jet atacks were wonderfull, I cried again, I could only talk about OP for a month, again I cried, noone undestood me but I did not care, I cried my last tears of joy and died of dehydratation. Oh boy, feeling like that is so dammmmm good). PS: I even got delusions of Ruffy owning CP9 and Aokiji alone on that moment…
2nd - Ruffy vs Lucci (well, this fight is really really really good, Ruffy´s fight are almost aways the best).
3rd - Chopper vs Kumadori (Monsta Chopaaaaaaaaaa!!!!!!!!!!!)
4th - Nami vs Calipha (oh come on, nice fan service alongside fata morgana, Calipha´s stupidity, Chopper interrupting the fight and Thunder Lance Tempo making it just as good as it should have been, what else could you ask?).
5th - Franky vs Fukurou (creative, balanced, well-done, funny, perfectly timed, wich means: had no flaws).
6th - This a special entrace by......... Sogeking and Franky vs Marines and Spandam. Here comes the fire barrage you assholes of the goverment. And beware of the elephant rain.
Now for the bad ones...
7th - Sanji vs Jyabura (was short, I wanted to see a little bit more of Jyabura, and this one only got my atention when Sanji used his new technique).
8th - Zoro vs Kaku (so much hype over these two for that? Although Kaku was funny, that fight was pretty much only laughable).
Rebel Marines are the coolest ! !

4th - Nami vs Calipha (oh come on, nice fan service alongside fata morgana, Calipha´s stupidity, Chopper interrupting the fight and Thunder Lance Tempo making it just as good as it should have been, what else could you ask?).
That fight was bad for four reasons.
The fanservice took away from the fight's sense of urgency, which was high since Califa had a huge advantage over Nami. Nami's helplessness was utterly retarded; yeah, we know Califa's a stronger opponent and Nami had to use her brain to win, but Nami's utter pathetic attacks and her number of big breaks were totally implausible.
Califa's stupidity was probably what annoyed me the most; up until that fight, Califa was depicted as independent, sharp, impersonal, resourceful, and a femenist; her character degradation in that fight was just pitiful. Her signature Rose Whip wasn't used in the fight at all; since it was symbolic of Califa's dominatrix tendancies, I saw it as indicative of her character change.
Lastly, the Perfect Clima-Tact showed nothing eye-raising. Yeah, watching Nami play Eneru was fun when she was frying Marines, but it was boring! I wanted to see a cyclone engulf the Tower of Justice, or a fireball burn a hole in the infrastructure. Heck, even a thunderstorm to darken Enies Lobby's endlessly lit sky would have been welcome. What we had were purty sparklies and some fog.
Hmm… I really did enjoy all of the fights, but I guess I can definitely say there's a level of preference for each.
1. Franky vs. Fukurou. It was really awesome to see Franky get a major 'piece of the action', and his fighting style is incredibly interesting. 'Vegetable Punch' ranks among my top funniest One Piece moments.
2. Nami vs. Califa. It's not even the fanservice, although it was a major bonus, but the Clima Tacts in Nami's hands are probably one of the more interesting weapons in the history of anime. I mean, shit, she's just using the weather! Also, I thought that the soap thing was pretty bizarre, but about on par for One Piece battles, anyway. Thunderbolt Tempo was pretty amazing, in the end.
3. Chopper vs. Kumadori. If I had to pick a favorite CP9 member, it would absolutely have to be Kumadori. The guy's just so absolutely goofy, and Chopper managed to hold his own too. Monster Chopper might also lead to some more character development for Chopper, which would be awesome.
4. Zoro vs. Kaku. The giraffe antics were really awesome, but it felt a little fragmented because there was so much of it we didn't see because of interspersed scenes of other fights. Asura was probably my favorite finishing move out of all the fights so far.
5. Sanji vs. Jyabura. It was a good fight, to be certain, but I just didn't really like Jyabura very much as a villain. Diable Shot was pretty cool, though, and Sanji's definitely still as badass as he's ever been.
When Luffy vs. Lucci finishes I'll make a decision then. Gear 3 exceeding my expectations, though, and it seems as the fight goes on the arc just gets more and more awesome. I can't wait to see how Luffy does it. 
Franky for the win. Lucci's fight hasn't been all I'd hoped, but I'll wait for it to end for any real ranking.

Basically, it's Luffy v. Lucci until Franky stepped into the room. I could argue Luffy v. Blueno was the same, but at least Blueno showed off some killer Rokushiki and Doa Doa techniques; since he was the first, it was more interesting watching Blueno fight than the later CP9.
There was a small pause, but there always is. I guess I see what you mean, though.
Enies Lobby is perhaps the first arc where all the villains use some form of standardized fighting style.
1- Sanji vs Jyabura, that's what you really call a "fight", easily the best coreography.
2- Franky vs Fukurou, awesome and inventive. besides, Fukurou is my favorite CP9.
3- Chopper vs Kumadori, the reindeer fights are usually boring, but this one was intense, and Kumadori is a great character, hands down.
4- Luffy vs Blueno - good opening to the arc battles and Gear 2nd glorious introduction.
5- Zoro vs Kaku - funny, but disappointing. dunno, the pace seemed a little wrong, with an anti-climatic (and too much sudden) final attack.
6- Nami vs Calipha - eh, at least chibi Nami was cute.
1. Sanji Vs. Jyabura= Definately the best choregraphy of any of the CP9 fights, I especially loved some of the combos Sanji does. Very fast faced and good.
2. Chopper Vs. Kumodori= I liked this fight because it was the only fight where a mugiwara was totally against the ropes and desperate for the win, most dramatic fight.
3. Franky Vs. Fukorou= Hilarious fight with great back and forth momentum between both fighters. Good balance of action, creativeness, and comedy.
4. Zoro Vs. Kaku= I did not like the end (as I usually think Zoro's endsto his fights are the most boring in One Piece) but man Kaku made this fight for me, I loved his arsenal and his crazy hijinks. Before this fight I was like what can a giraffe do, but man Oda sure as hell is creative. If Zoro was fighting Blueno or a overly boring serious opponent, this fight would of been last.
5. Nami Vs. Calipha= Only cause the other fights were so good, is this fight in fifth. I liked the fight because it seemed like Nami was alot more confident overall in this fight, Plus how well she was controlling the perfect climatact and all the new moves were really cool. I personally didn't like Calpiha though, her or her fruit, this fight would of been better with any other CP9 member.
6. Luffy Vs. Blueno= Good fight, choregraphy was good, Blueno's spinning head door was really cool. Gear 2 fir the first time was really cool. But this fight was predictable, and didn't really have alot of personality. Maybe it was Blueno.
I'll reserve my judgement on Luffy Vs. Lucci, til the fight is over.

Sogeking VS Jyabura-Despite Sanji took over, I still liked Usopp in that fight and it all shows us no matter win or lose, he's like steel and even after taking that beating from Jyabura, he's still standing tall and still able to burn the crap out of Spandam alongisde Franky <3..I swear, Nothing can bring Usopp down and that's what makes him awesome, wether he fights or not XD.
After thinking and realizing that I left out Luffy vs Blueno, I'll change my list a tad.
1. Franky vs Fukuro (Just awesome and crazy.)
2. Sanji vs Jabura (Pretty much just beating the hell out of each other.)
3. Luffy's fights (well, Blueno specificially, I shouldn't rank Lucci until it's over but I enjoy it so far. I thought the fight was great especially from Blueno's performance.)
4. Chopper vs Kumadori (I enjoyed it mostly because of Kumadori, his techniques are awesome.)
5. Zoro vs Kaku (Too tedious. Kaku's antics were fun for a bit but finally got to be too tiresome. That, and Kaku is the most boring of the CP9 in my opinion.)
6. Nami vs Califa (Pretty much just a rehash of Miss Doublefinger, except that Nami actually outsmarted Miss Doublefinger in Alabasta, making for a more interesting read than "after struggling for 3 chapters, nami kills everything with her weather stix." I liked the concept of the soap fruit, though. Really boring for the most part.)

Agreed, but it's incredible how Oda was able to milk CP9 for every original spin on their Rokushiki; the uniform abilities of CP9 was this arc's greatest weakness, and it's come out fine.
I suspect giving Kaku and Califa Devil Fruits was just to make them a bit more interesting, but aside from Kaku's initially hillarious antics, the DF's just made both CP9 suck more.
I was expecting a lot from Califa and Kaku, and they ended up getting pretty lame fights; Sanji v. Jyabura lived up to expectation if it was only longer (and if Sanji had a bit more difficulty).
1. Zoro vs Kaku - The silly arguing really won me over as a favorit, plus I really liked the surprise with Zoro's Asura technique.
2. Sanji vs Jyabura - Sanji's speech to Sogeking at the begining was heart warming, and the Diable Jump was sweet.
3. Nami vs Khalifa - Nami trickery puts this at number 3. Fata Morgana was cool, but the Thunder Lance Tempo sealed the deal.
3. Chopper vs Kumadori - I enjoyed this one, even though it's not my favorite. Monster point was neat.
5. Franky vs Fukurou - This is the only one I didn't enjoy. Chapapapapa.

1.) Luffy vs Lucci - Even if it isn't finished yet, I say it's my favorite because Luffy didn't win with Gear 3rd, so it isn't like most fights… Also, I

2.) Zoro vs Kaku - I loved how Zoro made fun of Kaku and of course the Pasta Machine!
3.)Nami vs Califa - Well, the fanservice was for the boys, but I found Fata Morgana cute.
4.) Franky vs Fukurou - Because I like Franky
5.) Sanji vs Jyabura - Nice as a battle, but Diable looked too weird for me... (not that I didn't like it)
6.)Chopper vs Kumadori - I liked Chopper's tranformation but the battle was a bit too short

Considering Oda rarely plays the fanservice card, I gotta say the Nami vs. Calipha fight was a clever way to use it.
Fave: Sanji's fight.
Least fave: Chopper's fight. He wasn't even consciously fighting towards the end, and had to be saved. Toughen up choppy!
Fukurou vs Franky, just awesome, this made me really love Franky.
Kumadori vs Chopper, Kumadoris has the coolest shigan ever! 
But it was cool, and we finally got some questions answered with the rumble balls, and somehow Ilike that Chopper got owned. This is the second time in a row he faints out after his battle though.
Sanji vs Jabura, Sanji ass kicking! how long has it been? Really long, and I didnt really like the Sanji vs Mr 2 fight so Im happy that he finally got a cool fight. And jabura is so badass, to bad we didnt get to see him in human form during the fight. Jabura and wolf jabura seems like two different characters for me. >.<
Lucci vs Luffy, I cant see why people are complaing about this fight, its really awesome! I love the gears and Lucci is the coolest looking CP9 along with Jabura.
Calipha vs Nami, first I like it because of seeing Calipha almost naked and Namis sexy position.. But after that it was kinda boring but then when we got to see Namis true power it went good again.
Zoro vs Kaku, the reason I like this fight is because of Zoro, he has new cool attacks, while I dont really like Giarrfe Kaku that much…. his attacks was weird and unlogic. When he fought against Kaku in human form was cooler.
