He was up on the mountain at the time. He and Kureha probably didn't come down til they left.

Chopper didn't go ashore while they were visiting Mocktown for one thing. For another, even if he recognized them when they showed up while the Straw Hats were waiting to go Skypiea, his mind would soon be on other matters.
When they show up again, he might know who they are if he gets a good look at them. Like others have said, there's a good chance that he never even saw them depending on where Doc Kureha was at the time.

Chopper never saw them in Jaya, and I dont think he even saw them when the BB crew confronted them b4 the knockup stream. In fact, in the manga chap 236, the BB crew shows up as the whirlpool disappears and they were the ones who told the Straw-hats about Luffy and Zoro's new bounties. The weird thing is we get everyone's reaction except Chopper and Robin; it's almost like they didn't even see the Blackbeards. After the the KU stream, however, we see them again.
