I really doubt that it's been six hours since then, but it might have been three. Since he used that Rumble Ball, the Straw Hats had to walk to Rocketman after arguing with Paulie (during which Chopper's three minutes had to have expired), they had to wait until the train was ready was ready, ride to Enies Lobby (which took a while considering that Lucci and Company had time to escort Robin and Franky through the gates, across the landbridge, through the town, through the Courthouse, across the drawbridge, and then up to Spandam's office at what seemed to be a leisurely pace before Rocketman arrived), ride around Enies Lobby until Kokoro was ready to take them in, cross a healthy chunk of the island, climb up to the roof of the Judiciary Tower, and then roam around inside the Justice Tower for a while.
That could probably chew up three hours if you added it all up.
The train ride is the most important thing. Rocketman would have had a shorter trip as it had less weight to pull from the start and the locomotive was running wide open from the start.
I forgot that CP9 went and hung out for a while, so Sanji was probably on Puffing Tom longer than I originally thought before he was discovered.
