I don't think Robin would lie to him about such a thing, especially seeing as how Crocodile doesn't seem to have any issue with a person's sexual orientation so long as they're efficient. If nothing else, lying to Crocodile is a very, very bad idea; if he finds out, then the liar is completely and totally screwed. Pretending that she is a woman doesn't gain her anything, but could result in a severe loss.
Really, if she was a crossdressing man, then why would she not be a Mr. Number agent without a corresponding female agent, especially considering that they already have somebody in that exact same position? She specializes in assassination and has one of the most powerful Paramecia fruit that we've seen so far so it's not like she couldn't be a numbered agent.
The fact that she is a Holiday rather than a Number agent is the single best evidence I know of outside of the obvious dialogue references.
Come to think of it, Baroque Works is actually a pretty progessive organization when it comes to gender and ethnicity…

Bah, ignore them. The only person I see that could really be called "upset" (mildly annoyed is what I'd call it) is Roronoa Zoro and upsetting them is as about as difficult as shooting fish in a barrel. Unless you're Omae, then it's more like 'hitting fish in a barrel with an ICBM'.
