hm…i'll have to think this one over before i give a more detailed response. but off the top of my head, i'll say Shishio Makoto from Rurouni Kenshin. He was the only reason I managed to stay around that long into the series. How Nietzcshean.
Oh, and Ni Jian Yi a.k.a. Ukoku Sanzo from Gensoumaden Saiyuki/Saiyuki Reload. The Reload anime sucks major, but the manga is something fierce, art and story line, especially since Ni's involvement in things is becoming more and more known.
Frieza
Frieza, hes my favourite villain in manga.
Crocodile, Dio, and Brian Hawk.

Pretty much all the major Kenshin villains are interesting. Shishio, Enishi, Soujirou…all great. Heck, even Raijuuta was cool in the manga, though it was admittedly "cool for being a loser" (if you've read the Raijuuta story, you know what I mean).
I'm also very fond of the manga incarnation of Millions Knives (from Trigun/Trigun Maximum). He's a very interesting fellow, with some really nifty and cool looking abilities as well.
Finally, this post can't be complete without a reference to the villains of Naoki Urasawa. Johan (Monster) is superbly written and interesting not just as a villain, but simply as a "person" on the whole. Excellently done (though the crappy voice they gave him in the anime was disappointing). "Friend", from 20th Century Boys, is likewise a masterpiece of villain-writing, which is only natural to expect from Urasawa. I hear Happy has a hell of an antagonist cast (not gonna call 'em "villains", since it's a sports manga), but I haven't read that myself to confirm.
Griffith, hands down.
Kakihara from Koroshiya Ichi and Anotsu from Mugen no Juunin are nice too.
20th Century Boys's Friend is, well, it's hard to say anything about him because we don't know nothing about him but that fits perfectly.

Hell, I forgot about Griffith and Anotsu. They're both more interesting than all the other characters in their respective series by far.
…and while L's cool, he's not a villain by any stretch. He's an "antagonist", since the series is told from the REAL villain's perspective.

Count me in the Shishio faction. He's one of those villains that you love and hate at the same time (well, it's more love in my case, but he did do a lot of nasty things).
edit: Johan of Monster too. and Tomodachi/Friend. basically, everything Naoki Urasawa touches is gold. I can't imagine what will become if he collaborates with Studio Ghibli.
I'll also be joining the Shishio camp, partly because he truly is a damn good villian, and partly because he also had great taste in henchmen.
As for other series… I think Humankind qualifies as the villian(s) in Elfen Lied, a very fine choice, I might add.

Arlong is my favorite villain in One Piece (well, as a serious villain. Buggy and Foxy top him). He was just so twisted.
I didn't like Scar until much later on, when the military was attacking lIor. He had a lot of great moments there.
Master Asia kicked ass, as did Millions Knives (a really great "Chaotic Evil" kind of character).
That's all I can think of for now… there's probably a million I'm forgetting.
As much as I like Rurouni Kenshin, I always thought its villains were teh suck.
Shishio was good, but I thought some of the others were a little lame (like Jin'e, his presonality was pretty much KILL KILL KILL KILL KILL KILL!!!!!!)

If you read the manga, you know why he such a BASTARD, especially for what he does to Jonathan.
Gutts is the greatest villain ever. He burns children, doesn't give a fuck if thousands of people are dying because of him and his love, and he is trying to kill God. He is trying to kill the jesus christ of Berserk (griffith) and doesn't care if the rest of the people in the world are suffering. All he cares about is Caska, himself, and just recently his crew.
They don't call him the Black Swordsman for nothing.
Then there's Zabuza. He entered a fight with every other youth in his village and killed every last one of them. The demon of the mist Zabuza is one sick twisted bastard who really got me into Naruto (Gaara got me hooked….I predicted gaara would become good way back so he doesn't make my list).
Vegeta. A rebel saiyan prince who took a stand against the evil tyrant who killed off his entire race including all of his family. He left behind his authority in the cold empire to search for the dragon balls so he could become immortal. Along the way he was going to kill off every single earthling. The guy never gives up and is the cockiest son of a bitch you'll ever see.

there's no best villain for me. i haven't seen that many animes but in those i've seen there were no villains i'd like.

Here are some I like:
Enishi and Soujiro from Rurouni Kenshin.
Kuro from One Piece.
Kuroro from Hunter x Hunter.
Giant Robo: Shockwave Alberto, (and some others like Mask the Red and Fabulous Fitzcarrald…bascially I like each member of the Magnificent Ten, but I probably shouldn't name them all). Also, Ko-Enshaku, because he just keeps coming back.
Rau Le Crueset (Gundam SEED) - He was damn good manipulating others, it seems, and he was sadistic enough to make the list. XD
Neo (Gundam SEED Destiny) - Hmm… Lots of mysteries surrounding him, all of which I'm intrigued with, so I'm watching him closely.
Miss Valentine (One Piece) - Hot, evil, sadistic, enough said.
Nakago (Fushigi Yuugi) - Holy crap, he's twisted as hell. He uses Yui, Miaka, Tamahome... And he's got enough raw power to back anything he does up.

Yea, Watase did good on him. He was a whole lot of fun to watch. The other cvharacters were pushed way too much into their cliche's they came close to becoming plot devices instead of characters, but i really think she hit it just right with Nakago, and most of the Seiryuu stars (save amiboshi who grates my nerves). On a similar note, did any of you guys see or read Ayashi no Ceres? i thought Mikagi was a wonderful "villain". His development and motivation was heartbreaking…

My top anime villain would have to be Perfect Cell. The fact that he was willing to give his opponents one week to get ready before he kicks their asses on live television just flings him right up to the top of the list. That and the way he dealt with Mr. Satan is one of my favorite visuals ever.
The original Piccolo Daimao was one mean sonuvabitch as well.
Schwarzvald from The Big O has to be up there as one of the more creepy villains of all time; if only because of how he killed all of those people with those masks that set their faces on fire.

Anime is 13 episodes, though the second half is totally original content (and only covers the first two books). The manga's 7 books last I checked, but the author's a real slacker, so it comes out REALLY slowly.
The Hellsing manga is currently 7 volumes, the creator is working on the 8th volume right now.

I just finished reading the Kenshin manga all the way through, and am presently changing my camp from Shishio to Enishi. Now THERE'S a villian I truly can appreciate: totally insane, but he has a REASON to be.
Shishio had a reason too.
I don't know about Enishi. He's a cool guy, but I still see him as the little punk he was in the flashback.
Hm… I dont know if he is a villian or not since he turned kinda "good" at the end but I really liked Kurei from Flame of Recca.
Well, seeing as he will always seem like a man at odds with himself, and as he did such a good job of his earlier villainous activities, I'd consider Kurei a villain, and pretty well developed one, too…
I never really cared for Enishi for some reason. I mean, I understand why he hates Kenshin and wants to hurt him, but I just never really felt anything for him. Of course, that's pretty much how I felt about the whole "Revenge" arc, but that's just me.
Actually, my favorite villian from that arc was Gein, the world's first mecha pilot. And I just love his fighting style (Puppet Strings of DOOM!).
The reason I personally appreciate Enishi as a villian is due to the way I see the Kenshin series as a whole. It's a series revolving around a character and his ideal not to kill anyone, and the enemies he faces constantly bring challenges to that ideal. Of the enemies, only two really struck me as digging deep into Kenshin, based on the things they said to him. The first was Soujiro, when he said, "Why wasn't there anyone there to protect me?" The next was Enishi, when he says, "The one thing I wanted to protect, was taken from me before my very eyes."
As for Gein… interesting to an extent, but in terms of minor villians from that arc, I think I vastly prefer Kujiranami.
