According to the interview between Oda and Yasutaka Nakata, if Akainu becomes the protagonist, he is so strong that he can put an end to ONE PIECE within a year. Akainu (maybe other admirals) seems like one of the strongest characters in ONE PIECE.

The assumption is that Fujitora (and probably Akainu as well) want solid evidence to go up against the World Government to show them that the system is broken.
If Fujitora simple (and that is read with lots of difficult and complexity) goes and arrests Doflamingo, it becomes a use political issue.
WG says just another bad apple, replace with new tyrant. Marines say system is broken, we need to get rid of all of them. It's the same old story and history repeating itself.
Fujitora seems like he's trying to gather a circumstance that will change the flow of events.

It is indeed a stupid situation and a very unceremonious Oda chose to write off Law from the climax (or at least, write him off for a while). He could've simply left him incapacitated after, you know, the royal beating he got from Fujitora and Doflamingo, followed by three gun shots at point blank range.
Still, I don't this qualifies as a "plot hole" but more like a "plot device". It's implied they either lost the keys or that Luffy didn't even bother catching the keys, or something like that. A plot hole in this situation would be that everyone suddenly forgot that Law can be freed from those shackles and it wasn't brought up again.

They'll probably bring up Croc's attempt, and Doffy's complete attempt and make a stand for a disolution of the entire mess based on this, and on the increased military might of the red dog marines. I believe this is why Fujitora is still going after them. If he captures them, it's an easy way to get Dof to end the game and save said citizens.
Barging in head first and attacking a stronghold you know nothing about doesn't directly protect the citizens.
Perhaps somewhere in your head, Fujitora is so strong that he will flex his pinky finger and destroy all the enemies in the blink of an eye.

also, by not pursuing him now and gathering more solid evidence, all of what's in the smile factory will be brought to light.. he's supplying an emperor with enough artificial zoan fruits to potentially shift the power balance in the new world again by giving the pirates/emperors even more power than they already have have.
the current evidence he has against him now is nothing compared to what he will have on him by waiting.
on top of that, who's to say the WG doesn't already know about what he's been up to in terms of what's going on in dressrosa right now. both doffy, and sugar's ability would be just as convenient for them if you think about it.. by waiting and gathering more info on his "joker" alias, and then bringing all of the said evidence to the reverie would make for a much stronger case and something the WG can't ignore.
