I can't think of many, but the Kyoto Arc in Kenshin ranks well up there.
As well as the SODOM arc in Flame of Recca (Ura Butou Satsujin was really good too).

Kyoto Arc (Kenshin, still one of my favorite anime stories period. It's that good.)
Alabasta Arc (OP, may soon be replaced by Water 7)
Tsunade Arc (Naruto; I know I'm gonna get killed for sayig that, but I don't think any arc defined the main character as well as the Tsunade arc in Naruto. Perhaps second would have been Sasuke Runs arc, but then again, Naruto wasn't center stage for that arc)
Don Kanonji Arc (Bleach, for one and only one reason: BOHAHAHAHAHAHA!)
Insert any Detective Conan mystery here (Detective Conan, my new manga addiction.) -
1. Arabasta Arc(One Piece): Beautiful, just beautiful. It breaks every single convention, and it does so with style. Great fights and stories, and it kept me on the edge of my seat the whole time. It felt epic to the max.
2. Makai no Tobira Hen/Doorway to the Demon Realm/Sensui/Chapter Black/Whatever the hell you want to call it arc(Yu Yu Hakusho): This was a great arc that really puts all conceptions about good and evil in perspective. Can Yusuke really be considered a hero? Can Sensui be considered a villain? With other great characters like Itsuki, Amanuma, Mitari, and Doctor Kamiya as well, its hard to find a flaw with this arc.
3. Skypiea(One Piece): Its not Arabasta, but it was mighty fine. Epic battles and dastardly villains, with a great flashback thrown in to boot. (Water 7 ranks above this so far, but I'm waiting for that to finish before ranking it)
4. 5 Sound Ninja Arc(Naruto): Naruto vs. Sasuke. Everything that lead up to it. The other genin coming in to their own. The redemption of Gaara, Chouji showing that he wasn't just the "token fat guy". There is so much going on in this arc, and for the first time you see the kids fending for themselves, in life or death situations. The evolution of Shikamaru as a leader was phenomenal. Neji shows great growth here as well. Another great story.
5. Drum Arc(One Piece): This outranks Arlong mainly due to the fact that Chopper's past was worse than Nami, and Wapol was just as bad as Arlong was. Nami had hope, Chopper did not. This arc was full of emotion, and showed just how kickass One Piece is as a series.
Honorable Mentions: Arlong Park(One Piece), Legendary Sannin(Naruto), Dark Tournament(Yu Yu Hakusho), Kyoto Arc(Rurouni Kenshin), Second Space Arc(Gundam SEED), Gundam Fight Finals(G-Gundam).

1. One Piece - Water 7 (so many things happen and change… reminds me how unique a series this is)
2. Dragon Ball Z - Cell Saga (very intense, I'd say this was the highlight of the series.)
3. Rurouni Kenshin - Kyoto Arc (awesome fights, good plot... what's not to love? everything after this arc was total crap in the anime)Honorable mentions:
Initial D - First Stage (it really defined the series, and I honestly prefer the 2d animation to the 3d animation. haven't seen 4th stage yet, so my opinion may change.)One Piece - Jaya Arc (yes, it was short, but it had that awesome pirate-y feel to it that I loved. and it led wonderfully into the Skypiea arc, which I actually loved too.)
Dragon Ball Z - Saiyan Saga (man... nostalgia for me. Its so awesome finally watching this arc in its uncut glory! and redubbed... and in Spanish!

Kinnikuman: tie between the Akuma Choyjin Arc (with Buffalo Man) and the second Chyojin Olympics(the one with Warsman). This is only from what I've read, which isn't match. I'm willing to bet that the Kinniku Crown cup at the end is the best, or maybe Akuma Shogun.

One Piece: This is tough… I didn't like Alabasta that much, Arlong was good but not my favorite. It feels presumptuous to call Water 7 the best when it hasn't ended yet (though it's my favorite right now), so I guess I'll have to say Skypiea. Like Bucc said, it felt like the adventure to end all adventures. Davy Back Fight gets an honorable mention, that was a lot of fun.
