I'll start:
Chaomega / Sonic Unity
Although both only are demos and the creator stopped this project years ago. These still are damn good games. They are the only fanmade sonic games that actually come close to the genesis/megadrive sonic games. A shame the creator doesn't work on it anymore 
The demos should still be downloadable though.
Little Fighers
A very fun multiplayer brawler. Although you can do it alone, it's the most fun to do together. Somehow reminds me of Smash Brothers.
Guardian of Paradise
Adventure game that borrows alot of it's elements from Zelda games.
Still alot of fun to be had here.
Mugen
A 2d fighting game engine. For which you can download/create characters and stages. Alot characters from classic games are downloadable. Like Streetfigher, Super Mario and Sonic. And there are even anime characters like Luffy, Ichigo, Naruto and Goku.
Eternal Daughter
Side Scrolling Adventure game. Reminds me of the classic Wonderboy games for the Genesis/Megadrive. Awesome game.
