I found quite a few of the boss battles in Kingdom Hearts and Kingdom Hearts II to be pretty epic, but not epic on a large scale. I just remember playing some boss fights in Kingdom Hearts back when it first came out and fighting these huge bosses or some shit…that was something I've never experienced before as I didn't start really playing games till that game.
I think the boss fight with the three metal gears on metal gear solid 2 was pretty epic.
Kratos versus…about anything bigger than he is:
! Hydra, Undead Minotaur, the Kraken, and of course Mr Colossus
Also, Klonoas' finale really got to me for some reason…I'm a sucker for take out the big baddies piece by piece. Which is why I also liked

Typically I find the whole mirror match thing to be bland and boring. But the fact that in this crazy world of kicking people into the stars and punching midgets into the ground; finding someone that can do the exact same stuff as you adds somewhat of a danger element.
All Lavos forms.
That was so wicked, even if the final form looked so….stupid.
And Metal Gear Solid, the tank fight. It was right around the maturing of the 3D games and while it was fun fighting Bowser in Mario and seeing him up close as you swung him around, Snake fought a tank....by himself.
Looking back on it or even playing it again is actually remarkably...I don't wanna say lame because it isn't, just....underwhelming with what's out there now. But I'll never forget the first time I played it just sitting there in disbelief thinking, "I'm a man fighting a goddamn tank."
That left a huge impression on me....until I fought the Hind.
The final battle of KH2… I mean, can you imagine a live action version of that? Flying around through space, slicing buildings in half, with planet sized mechanical dragons?
But the most epic…, would have to be Musashi vs. the Thirst Quencher Empire Steam Robot, from Brave Fencer Musashi.
Iazmat from Final Fantasy 12. ANY battle that takes four hours minimum to beat is damn epic in my book.
Abyssion from Tales of Symphonia on Mania mode. You'll hemorrhage almost all of your items unless you're around level 80 when you fight him (I can do it at level 65, but it's reeeeealy hard) It usually takes around an hour and a half for me to beat him.
Julius from Castlevania, Aria of Sorrow. You're fighting the strongest Belmont, and he does all sorts of crazy shit to you. That and the background music is FUCKING EPIC.

But here's one that no one mentions, and was REALLY satisfying: The final boss on Dragon Quest IV. Just when you thought you beat the fucker, he sprouted more arms or another head. He was fucking TOUGH. When I finally did beat him, everyone was dead but the hero. Healusall is your friend…

I thought fighting against the bosses in the Water Temple, Arbiter Grounds, and the City in the Sky in LoZ: TP was pretty epic, if not just loads of fun.

It was still an epic boss fight. Ganondorf finally doing something other than "OMG I SHOOT BALLS OF LIGHT THAT YOU HAVE TO DEFLECT BACK!!!" was great.
Oh yeah! Forgot about The End! Turns out there's a super easy way to beat him by using goggles to track his footsteps, but I'll never forget that first time….where after 10 minutes of scouting I heard footsteps behind me and was suddenly dead.

Xenmas (final fight) was pretty awesome, although easy. I'd say KH as a whole was epic, only behind Shadow, and God of War in that aspect.

Manfred von Karma from the first Phoenix Wright would be one of my main votes that hasn't been said, if you want to call him a boss.
Yeah, Bohan is the best new videogame villian in a while. Really sold the game for me.
Giygas from Earthbound. Badass music during the first part of the battle against him, and then the next two parts are some of the most frightening video game experiences I can think of. And the last part of the fight has probably one of the most unique strategies I can think of for defeating him.

The only part that made me enjoy some of the battles were the reaction commands. Only the visually entertaining ones like Barbossa's though, and not crap like OHSHITBUILDINGTOSS!
As for epic battles, gotta go with Bowser from Yoshi's Island, that was awesome the first time I saw it. Might not be much nowadays, but whatever…

Culex was pretty awesome for SMRPG. I mean, I didn't even expect to fight such a demonic being with such characters as Mario and Company, so the surprise factor really made that fight even more amazing than Smithy's..
Oh, and Bagan from Super Godzilla.
For being the greatest Kaijuu ever created look wise, it's truly a shame that he never made it to the movies and was replaced by the crappy looking Space Godzilla. The music was also great, but the same goes for every other stage.

Sure, I don't think I even died once in KH2, but the fights were still epic as shit. Fighting a guy while running up a roof, chucking buildings, DBZ style speed fighting fighting giant heartless. Easy but epic.
Kingdom Hearts 2 was easy as shit. It was essentially watching an episode of DBZ or Bleach eventually, but the choreography was neat and fun to look at. I think it leaves a less subtle impression than MGS or SotC fights, though.

Other boss fights that I thought were epic:
-Final battle in Legend of Zelda: the Wind Waker. All the water pouring down made it even more intense.
-Lloyd vs Kratos in Tales of Symphonia (all times). The final battle was pretty neat, as well.
-Final battle in Legend of Zelda: Majora's Mask.
-Final battle in Fable (not Lost Chapters. that final boss wasn't very good…)
-Fighting Maze in Fable.
-Entire final fight in Kingdom Hearts 2.
-Fighting Master Hand and Crazy Hand in Super Smash Bros. Melee (just cause...)
